The DOM can be accessed without the use of Placeholders in SharePoint extensions. There are a few examples out there on how to add jQuery, jQuery dependent libraries (order in which they load) and plain JavaScript (e.g. Google Analytics):

There are many scenarios where permission inheritance should not be broken as default through sharing. Please enable this!
