I also cannot seem to find Manage Alerts in the "modern" SharePoint Experience.
In the "classic experience", it is in the Library tab under Alert me. -

We'd love to make a customized message telling them to contact the site owner to be added into the correct AD/Exchange group.

Yes, yes...a million times yes! ESPECIALLY the default = unchecked.
If we share a team site with the exchange or AD group for that division, we don't want to accidentally forget the checkmark and spam the hundreds of users in those groups to tell them that they have access, which in turn generates many calls/emails to IT about why they are getting this email (which has happened before).
Yes, that is user error, but good design accounts for human frailty and provides ways to mitigate common errors.
all the solutions online either reference changing AclInv.aspx (which would be undone in a patch) or change outgoing email options in Central Admin (but those options don't seem to exist in the online-only SharePoint).

Thank you for your input. We are investigating the options for enabling this. However, there is unfortunately nothing on the immediate road map.

Since Online PowerShell commands are limited compared to on-prem, even a text list of currently supported SPO cmdlets displayed in Central Admin would be nice.

We are completely cloud-based (nothing on-prem) and cannot host in a custom site/server.
We would love to have tenant root be a repository for files, calandars, objects, etc which are then accessible to all other site collections within the tenant.
